Validatie van event-specifieke methode voor absolute en relatieve kwantificering van GGO’s - transfereerbaarheid van real-time PCR-formaat naar ddPCR-formaat

 

Genetisch gemodificeerde organismen welkom in onze maatschappij?

Genetisch gemodificeerde organismen (ook wel GGO’s in de volksmond) komen steeds vaker voor in voedingsmiddelen en diervoeders. Om toegang te krijgen tot de Europese markt, dienen deze producten "groen licht” te krijgen van de Europese Commissie. Om de keuzevrijheid van de consument te kunnen garanderen, is de traceerbaarheid van GGO’s in levensmiddelen/diervoeders die op de markt gebracht worden zeer belangrijk. GGO’s kunnen opgespoord worden m.b.v. Real-time PCR (rt-PCR).

Voor de scriptie werd er nagegaan of de zeer recente PCR-gebaseerde techniek, digital PCR (dPCR),  eveneens geschikt is voor de kwantificatie van GGO's. Deze techniek biedt verschillende voordelen t.o.v. rt-PCR.

 

De rol van Sciensano op het vlak van GGO’s

Deze scriptie kwam tot stand tijdens mijn eindwerkstage bij Sciensano op de dienst Transversale activiteiten in toegepaste genomica.

Sciensano was me tot voor kort nog onbekend. Het instituut werd de drijvende kracht achter de coronacijfers dankzij zijn boegbeeld Prof. Dr. Steven Van Gucht.  

Het domein waarbinnen Sciensano werkt, reikt echter veel verder dan de coronapandemie. Sciensano speelt een belangrijke rol binnen de belgische volksgezondheid. Zo staat het verband tussen de gezondheid van mens, dier en hun omgeving centraal. Hun motto is: “One Health”.

 

Kwantificatie van GGO’s met digital droplet PCR

Het doel van de uitgevoerde validatie is nagaan of GGO’s ook met digital droplet PCR (ddPCR) op een betrouwbare manier gekwantificeerd kunnen worden, net zoals met real-time PCR. Er werd onderzocht of de real-time PCR-methoden in digital droplet PCR-formaat kunnen toegepast worden.

Eerst werd nagegaan of de kwantificatiemethode kon geoptimaliseerd worden door het testen van verschillende PCR-condities. Veranderingen in deze condities zoals bijvoorbeeld de annealingstemperatuur (de temperatuur waarbij de primers of probes het DNA binden), verschillende primer-/ probeconcentraties, PCR-programma, … werden onderzocht. Er werd hiervoor gebruik gemaakt van referentiemateriaal met een gekend GGO-percentage van het GGO-event GTS40-3-2 (Roundup Ready soy of RRS). Een GGO-event is het vreemde stukje DNA dat aanwezig is in planten. Het GGO-event GTS40-3-2  is specifiek voor soja.

Na optimalisatie volgde de validatie van de methode. Dit gebeurde door verschillende parameters, zoals o.a. dynamisch bereik,  kwantificatielimiet (LOQ), detectielimiet (LOD), … te testen. Deze parameters zullen binnen de criteria voor PCR-methoden voor GGO-kwantificatie moeten vallen. Na het doorlopen van de hele procedure, zal de methode gevalideerd zijn voor relatieve (in GGO% uitgedrukt) en absolute kwantificatie (in aantal kopijen (cp) uitgedrukt) van het GGO soja event GTS40-3-2 met ddPCR. De methode zal tot slot gebruikt kunnen worden voor routineanalyses onder ISO17025 accreditatie.

 

De resultaten

De PCR-condities voor de methode werden geoptimaliseerd door het bepalen van de optimale annealingstemperatuur, optimale primer-/probeconcentraties en het optimale PCR-programma. De annealingstemperatuur werd gebracht op 52°C. Primer-/probeconcentraties van 150/150/50 nM voor lectine (het oorspronkelijke planten-DNA van soja) en 300/300/600 nM voor RRS (het GGO-event) werden weerhouden. Daarna werden er twee PCR-programma’s met een verschillend aantal cycli getest. Uit onderzoek bleek het PCR-programma van 45 cycli de beste resultaten op te leveren. Deze PCR-condities gaven o.a. de beste scheiding van de positieve en negatieve droplets in de ddPCR en een exact aantal kopijen (cp).

Daarnaast werden er twee DNA-extractiemethodes (CTAB en NucleoSpin®) met elkaar vergeleken om na te gaan of deze invloed zouden hebben op de kwantificatie met ddPCR. De resultaten van deze vergelijking tonen aan dat de kwantificatie in de extracten, bekomen met de NucleoSpin® extractiemethode, minder precies waren i.v.m. CTAB. Tijdens de validatie van de absolute en relatieve kwantificatie, werd het dynamisch bereik bepaald voor zowel lectine (1cp - 50000cp) als voor RRS (1 - 5000cp). Uit dit bereik konden de LOD6 (de laagste verdunning waarbij het verwacht aantal positieve signalen 6 op 6 is) en de  LOQ6 (de laagste verdunning waarbij de bias en de relatieve standaardafwijking van de herhaalbaarheid (RSDr%) onder de 25% liggen) afgeleid worden. Voor de LOD6 werd er 10 cp of minder en voor de LOQ6 100 cp of minder vastgesteld.

Nadien volgde een nauwkeurigere bepaling van de absolute LOD en LOQ. De kwantificatielimiet waarbij 95% van de resultaten positief zijn (LOD95%) was voor lectine 4 cp en voor RRS 3 cp. De absolute LOQ werd vastgelegd bij 40 cp/20 µl. De validatie werd afgerond met de bepaling van de relatieve LOQ (de verhouding tussen het oorspronkelijk planten-DNA en het GGO-event (LOQrel)). De LOQrel werd vastgesteld op 0,1%.

Om de toepasbaarheid van de methode bij routineanalyses aan te tonen, werd de methode getest op real-life stalen. 3 verschillende stalen werden met de ddPCR-methode gekwantificeerd en de resultaten hiervan werden vergeleken met eerder bekomen rtPCR-resultaten. Uit de resultaten bleek dat het verkregen GGO% met de ddPCR de real-time PCR resultaten benaderde en bovendien vielen ze binnen de opgelegde criteria.

 

Wat heeft deze validatie nu opgeleverd?

Zonder twijfel kan gezegd worden dat de validatie van de ddPCR-kwantificatiemethode voor GGO’s een groot succes was. De gevalideerde ddPCR-methode, bestaande uit de getransfereerde rtPCR-methode, kan nu eveneens toegepast worden naast de rtPCR-methode. De werkwijze die tijdens de validatie tot stand kwam, zal in de toekomst toegepast kunnen worden bij de validatie van andere real-time PCR-methoden in ddPCR formaat.
