Design and Synthesis of Stapled Peptides for Enhanced DNA Binding and Cell Penetration

Een kleine stap richting gentherapie met DNA-bindende peptiden

Het verstarren van peptiden, een methode waarbij de 3D-structuur van de molecule wordt vastgezet, gebruikt men al enkele jaren binnen de medicinale chemie om een betere binding aan eiwitten te verkrijgen en om het peptide te beschermen tegen enzymatische afbraak. In dit project wordt deze techniek voor het eerst gebruikt om te onderzoeken of verstarde peptiden selectief kunnen binden op DNA.

Het nut van DNA-bindende peptiden in de toekomstige geneeskunde

In alle cellen van het lichaam zijn eiwitten, peptiden en DNA, elk opgebouwd uit hun eigen bouwstenen, aanwezig. Een eiwit bestaat uit een lange keten van aminozuren die vervolgens opvouwt tot een molecule met een welbepaalde 3D-structuur (fig. 1). Een peptide is opgebouwd uit diezelfde bouwstenen maar is heel wat korter waardoor het moeilijker een specifieke 3D-structuur aanneemt. DNA is tenslotte opgebouwd uit vier verschillende nucleotiden en bevat de genetische code.

De informatie die opgeslagen of gecodeerd zit in DNA wordt in de cel gelezen door welbepaalde eiwitten. Die eiwitten zijn in staat de gecodeerde informatie te gebruiken voor het regelen van de cellulaire processen. Fouten in de genetische codes veroorzaken problemen met cellulaire processen die zich dan uiten in bepaalde erfelijke aandoeningen. Omdat de oorzaak van deze aandoeningen bij de genetische code ligt, is de huidige geneeskunde niet in staat ze te genezen. De toekomst voor het genezen van deze aandoeningen ligt bij het ontwikkelen en toepassen van gentherapie. De eiwitten die de DNA-code in de cel lezen, kunnen model staan voor het ontwikkelen van nieuwe verbindingen voor gentherapie die ook de gecodeerde informatie kunnen lezen, gebruiken of zelfs kunnen aanpassen.

Geïnspireerd door een natuurlijk DNA-bindend eiwit werd in dit werk een peptide ontwikkeld dat een verkorte en vereenvoudigde versie is van het oorspronkelijke eiwit. Het oorspronkelijke eiwit kan het DNA lezen op één bepaalde plaats mede door zijn specifieke vorm van twee spiralen in een schaarstructuur (fig. 2). Wanneer men het verkorte en vereenvoudigde eiwit (dat nu een peptide is) synthetiseert, verliest het helaas de helixstructuur die essentieel is voor de DNA-binding. Het verstarren van peptiden in die belangrijke spiraalstructuur biedt hier een oplossing. Bovendien werd reeds beschreven dat zo een stevige 3D-structuur beter wordt opgenomen in cellen. In figuur 2 kan men zien hoe het eiwit DNA bindt via zijn specifieke structuur en vervolgens hoe het eiwit wordt ingekort om een peptide te verkrijgen. Na verankeren van het gesynthetiseerde peptide in de spiraalvorm zou DNA-binding opnieuw mogelijk moeten zijn.

Peptiden verstard in de spiraalvorm

In dit project was de eerste stap het synthetiseren van het verkorte peptide met reactieve aminozuren, de cysteïnes, op de juiste posities, namelijk met 3 of 6 aminozuren tussenin (fig. 3). In een eerste stap valt het reactief zwavelatoom van een van de cysteïnes aan op het naburige koolstof van het broomatoom van de gekozen Bipy-linker waarna de binding wordt gevormd wanneer broom de linker verlaat als bromide (broom met 1 negatieve lading) (fig. 3). Doordat het tweede cysteïne nu dicht bij de tweede broom van de linker zit, wordt de tweede binding op dezelfde wijze gevormd. Eén of twee omwentelingen van de helix zijn nu verankerd door de covalente binding tussen de zwavelgroepen van de cysteïnes en de linker. Mede door de juiste afstand van de cysteïnes en de juiste afstand tussen de twee broom-groepen van de Bipy-linker kan het peptide verankerd worden in die typische structuur. Via CD-spectroscopie, een techniek gebaseerd op draaiing van licht, werd bevestigd dat het peptide inderdaad de typische spiraalvorm bezit. Vervolgens werd aangetoond met de standaardtest voor DNA-eiwit binding, dat het verstarde peptide effectief het stuk DNA met de juiste code bindt. Wanneer een stuk DNA met een andere code wordt getest, wordt geen binding met het peptide waargenomen. Hiermee wordt voor de eerste maal aangetoond dat selectieve DNA-binding met een kort peptide mogelijk is.

Een stap verder dan DNA-binding: opname in de cel

In de vorige paragraaf werd aangetoond dat DNA-binding met een verstard peptide mogelijk is. Wanneer men echter een mogelijke toepassing in gentherapie of als geneesmiddel in het achterhoofd houdt, zijn enkele parameters zeer belangrijk. Om een effectief werkend geneesmiddel te ontwikkelen, is opname in de cel één van de eerste vereisten zodat de juiste interactie met DNA in de cellen kan ontstaan.

De cellulaire opname onderzochten we met behulp van confocale microscopie. Deze techniek  vereist de aanwezigheid van een fluorescente groep op het peptide. Deze groep is te vergelijken met een reflector: je schijnt er licht op en hij stuurt licht van een bepaalde kleur terug. In dit werk gebruiken we fluoresceïne, een stof die ook in je fluostift zit, als reflectorgroep. Het peptide dat werd gekoppeld aan deze reflectorgroep, wordt toegevoegd aan een celcultuur. Ook enkele stoffen die gelijkaardige ‘reflecterende’ eigenschap hebben worden aan de cellen toegevoegd om zowel de celkern als de celwand specifiek te laten oplichten onder de microscoop. Wanneer de cellen geanalyseerd worden met licht van een specifieke kleur , ontvangt de microscoop groen, blauw en rood licht respectievelijk afkomstig van het peptide, de celkern en het celwand. Men kan daarbij in figuur 4 zien dat het groene licht afkomstig  van de reflectorgroep van de peptiden binnen de rood gekleurde celwand en buiten de blauw gekleurde celkern zit. Onze verstarde peptiden worden dus succesvol opgenomen in de cel maar blijven buiten de celkern.

Conclusie en perspectieven

Tijdens dit project werd een kort verstard peptide ontwikkeld en werd voor het eerst aangetoond dat dit peptide DNA op een selectieve manier kan binden. Deze bevindingen kunnen gebruikt worden als basis voor verder fundamenteel onderzoek naar gentherapie. De eerste stap werd reeds gezet waarbij gunstige eigenschappen, namelijk vlotte opname in de cel, aangetoond werden. De afwezigheid van het peptide in de celkern kan veroorzaakt worden door onder andere snelle afbraak van het peptide waardoor het geen tijd heeft om in de celkern te geraken. Verder onderzoek is vereist om de oorzaak te achterhalen en om verdere stappen te zetten in de ontwikkeling van stabiele peptiden die DNA binden in levende organismen.
